You might try mixing in some sawdust with epoxy to use as a filler. My experience is that it will be darker than that of the natural wood, but might be better than what you have now. If the area is not too large, you might try one of the scratch repairing "pens" made by Minwax.

: Wood-tex looks ok dry, but when I add penetrating epoxy the wood turns a nice deep reddish brown and the putty stays pink. This wouldn't be much of a problem, but it is on the cap rail, at the bow... VERY visible.
