It's been quite a while since I was building, but it seems that the transom height is determined by the dimension from the top of the motor clamp down to the cavitation plate, and then the depth of the motorwell is dependent on how much space is needed to allow the motor to kick up or tilt if you have power trim. Building it yourself gives you the advantage of letting you determine how much space you need. When I put the short shaft engine on the BASS BOAT, the depth of the motor well was limited by the transom knee, and there was just enough space to get the clamp over the transom, and none to spare. With a long shaft engine you should have a bit more flexibility.
