Yes C.Ray, you can stain with a water based stain before fibreglassing.
On the advice of my local boat building material supplier, I used a water based analine dye (you buy the powder, and mix with water). You must, however, stain all surfaces you want stained, before you coat with epoxy resin. You must also be very careful not to sand through any areas that are stained (edges, etc.) after you apply the resin, as it is impossible to restain over the resin coated wood. I had to use a red coloured permanent marker to do some touchups to the red mahogany stain I used on my PowerYak.
