Console Skiff Transom question

I am getting ready to install the transom. After getting the angles lined up and making sure that the position of the transom is square to the boat, I find that I have larger than expected gaps between the side panes and the bottom-sides of the transom. Let me explain another way if the above is not clear. My bottom panels (cut per the patterns) are stitched together tightly on the keel line, but each sticks out about 1/4-3/8" from the bottom of the transom when it is in the proper position. The result is a gap on the sides of the transom when it is in position. Is this normal? Do I fill this with the epoxy/filler that I will be using to glue the transom in? Do I need to "fine-tune" the shape of the aft foot or so of the bottom hull panels?

Any help from you folks that have built the console skiff or cabin skiff is greatly appreciated.
