It's a little hard to tell exactly where the problem is without seeing photos but here are a couple things to check:
1. Is the transom rotated (in a fore-aft direction) to the correct angle?
2. Is it square to the centerline? (I know you said it was but, you know, walk away for awhile then check it again)
3. Did the side planking slip down over the edge of the bottom planking during the stitching process? You may have to loosen a few stitches in the aft couple feet of this junction and lift the side planking up a little, hold it in place, then re-tighten the stitches.
4. Re-check the angles and dimensions of the transom - it's a pretty tricky cut.

If you find that something is actually cut wrong then someone with more experience that me will have to tell you if it's ok to fill up the space with extra putty.
